What is Jalview: Jalview is a free protein and nucleic acid sequence alignment visualisation software, with easy-to-use editing, annotation and analysis functionality. Data can be directly accessed from public databases. Jalview provides a range of analysis tools to investigate structure and function in a fully integrate, multiple window interface. For example, it can be used to predict secondary structure, generate trees, and assess consensus and conservation across sequence families. Journal quality figures can be generated from the results.

Course Description and Aims: This one day computer based hands-on training course is designed for life sciences graduate students and researcher scientists who works with proteins, RNA and DNA sequence data. The course provides training in loading, editing, annotating and saving alignments, viewing 3D structure and implementing a range of analysis. The course will involve presentations, hands-on exercises and demonstrations. Plus, there are opportunities during the day to discuss your own analysis problems with the Jalview developers. Participants are given a Jalview training manual. The course is suitable for both Jalview novices and experienced users who would like to learn more about Jalview’s capabilities.

Learning topics include:

  • Introducing Jalview and its capabilities
  • Launching the Jalview desktop application
  • Loading, editing and saving sequences and alignments
  • Selecting and creating groups
  • Colouring sequences and figure generation
  • Undertaking multiple sequence alignment, including annotation and features
  • PCA and tree analysis
  • Working with 3D structures
  • Protein prediction analysis
  • Working with RNA sequences and integrating cDNA and protein analysis
